Marte's shot off Chris Ray erased a 2-1 deficit in the sixth inning. Peralta's homer, off rookie Chris Tillman in the fourth, tied the game at 1.
With the Orioles batting against Jeremy Sowers in the fifth, a light rain intensified. Ty Wigginton reached third with two outs and, as thousands of fans headed for cover, Cesar Izturis tripled into the gap in right-center.
Umpires then called time, and a delay of 1 hour, 37 minutes followed. Much of the down time centered upon clearing out around two feet of standing water from each dugout.
When play resumed, Ray (0-2) replaced Tillman and immediately struck out Peralta. But Luis Valbuena and rookie Matt LaPorta followed with singles, and Marte hit a 3-2 pitch deep into the left-field seats.
Two nights earlier, Marte's ninth-inning homer on a full count provided Cleveland with a win over the Orioles.
Ray had allowed only one earned run in his previous 18 innings, a span covering 15 games.
LaPorta had a career-best four hits for the Indians -- twice his previous high. LaPorta has a hit in all 10 games since his recall from Triple-A Columbus, and Marte also extended his hitting streak to 10 games, a new career high.
Rafael Perez (4-2) pitched 1 1-3 innings to earn his third win in Cleveland's last eight games.
Joe Smith gave up a solo homer to Chad Moeller in the seventh, but Indians pinch-hitter Jamey Carroll answered with an RBI single in the eighth.
Chris Perez worked the ninth for his first save with Cleveland.
Back in the Baltimore lineup after a five-game absence with back spasms, center fielder Adam Jones immediately contributed. After hauling in a fly for the first out of the game, Jones raced back on a drive by Asdrubal Cabrera and made a leaping catch at the wall, stealing at least an extra-base hit.
Jones topped that in the ninth inning, extending his glove above the 7-foot wall to rob Shin-Soo Choo of a home run.
In the bottom of the first, Jones drew a two-out walk and scored on a double by Nick Markakis.
Peralta tied it with his 11th homer, a drive to left on a 3-1 pitch.
That extended to eight Cleveland's season-high run of games with a homer.
